Quality Control of all incoming DNA

All incoming DNA will now be QC’d by picogreen to ensure that the concentration of the DNA is correct for the chosen technology.
The cost per plate is $70 (Non-Partners, AMC $101; For-Profit, Industry $112)
• If more than 5% of the samples on the plate show a lower concentration than required, the plates will be returned to the customer.
• If concentrations are greater than required by the technology then we are able to normalize the concentration in-house for a charge of $40 per plate (Non-Partners, AMC $58; For-Profit, Industry $64), or the plates can be returned to the customer for normalization. Please note that normalization will increase turnaround time.
You may waive the option of QC, but then no guarantee is given to the quality of the genotypes and all costs will be passed onto the customer regardless of quality of data.

SNP Analysis using Sequenom MassARRAY Genotyping

Start-up Costs for both hME and iPLEX Sequenom Genotyping cover all assay design and oligo ordering costs. Oligos are purchased on a per project basis. If existing assays are requested at a later date, the oligos must be repurchased and charged at the prices listed below, depending on the size of project to be genotyped.

Custom SNP analysis by Illumina GoldenGate Genotyping

Illumina GoldenGate genotyping is carried out using 32-well Bead Chips. All Illumina projects are priced on an individual basis due to the different Illumina discounts received on a per project basis. Please contact the lab for a quote.

Please be aware that we must buy multi-chip packs from Illumina, so the sample number of any project will be rounded up to the minimum number of packs we must purchase to complete your project. For example, if you have a project of 1000 samples, then we would need to purchase reagents and chips for 1056 samples and pass the cost of 1056 chips onto you, the customer. Because of this it is always policy to discuss your project with us to find out the minimum number of chips we would need to order. The extra chips can be used for blinded-QC of duplicate samples from your sample set.

Cost estimates shown here are based on a 10-plate (960 sample) project and are derived from most recent pricing and available discounts from Illumina. These prices may serve for planning purposes and reflect our best estimates of all costs associated with the process. Start up and turn around times include design and ordering of OPA pools are dependent on delivery of your SNP lists, DNA samples, return of OPA panels from Illumina, and the current queue of projects in the system.

Standard Infinium Chip analysis by Illumina Infinium Genotyping

Historically, the hospital has been subsidizing the fees charged to external users by charging only the direct cost of providing the core service. Given the current economic climate this can no longer continue. Therefore, the FY11 user fees for the PCPGM core are shown on this page.

Effective October 1, 2010 the external user fees of the PCPGM Core will be increasing in order for the core to be in compliance with Partners policy. It is the policy of Partners that all research core facilities include in their user fees the direct cost of providing the core service, and where applicable, an additional overhead component to recover the costs incurred by both the core and the hospital. External users are identified as investigators (Partners-affiliated or non-Partners-affiliated) and institutions that use non-Partners funds to pay for research core services including DF/HCC-non-member users of DF/HCC Cores.
